Using the Auto-Alignment Feature

Autoalignment uses an error minimization function to
find the best position of one stack with reference to another. This process
requires a volume overlap between the stack being aligned and the stack
being used as a reference.
To use the autoalignment feature first select the stack you want to align. Select the view where the overlap is most visible. Turn off visibility on any stacks that are obstructing the stack you plan to use as a reference. Using the overlap between the current stack and the reference stack as a guide, perform a “rough guess” of the optimal position within a 40 pixel radius. Select the autoalignment tool from the tools dialog or select Auto Align from the Edit menu. Click anywhere on the reference stack to start the alignment calculation.
